I am not a religious person, but I have no problems with prayer at a graduation ceremony. Here are some whacked out comments.

Ok, show of hands here. How many of you screaming for the "right" to pray would be behind this if a Muslim or Buddhist were giving the Invocation or a Wiccan or Hindu were giving the Benediction?
C'mon now, be honest. How many of you would support their right to give their prayers?
How many of you would support the school over the judge if a Muslim student were to offer prayers to Allah or if a Wiccan were to pray to the Goddess?

The government is not to be involved in establishing religion. But instead to allow all faiths to pray amongst themselves all they want, but to not let any religion including the majority religion impose their prayer on others.
Thomas Jefferson was much more of an agnostic or deist than a fundamentalist christian, and he wrote the Consitution. Ever hear of the Wall of Separation Between Church and State? He first coined that when he was in the Virginia Assembly.

The judge was just following the law. Throw him out of office for following the law? Plus, he is appointed for life, and the only way he can be removed from the bench is to be impeached (or I guess assasinated by a Christian terrorist).
The establishment clause in the First Amendment of the Constitution prohibits the public school from leading prayer. The students are free to pray to themselves at graduation all they want, and/or to pray at home or at church.
